Certified Organic Soybean from India: Non-GMO Status, PCR Testing and Food Grade
Soybean has the most concentrated import market of any major commodity — China alone takes around 66 percent of world imports, about 59 billion US dollars of an 89 billion dollar trade, followed by Argentina, Mexico, Japan at about 2.5 percent and Thailand. But organic and non-GMO demand sits on a different map: Japan and South Korea for food-grade identity-preserved material, and the European Union and United States for organic feed, with Germany and the Netherlands as the main European entry points. What a tofu or soymilk processor, organic feed compounder or ingredient buyer should settle before contracting — starting with the one commodity in this series where Indian origin is a structural advantage rather than something to disclose.

Organic Soybean

India does not permit GM soybean cultivation — and that matters more here than anywhere else

Soybean is the most GM-dominated major crop on earth. Across the main producing origins, the overwhelming majority of the world crop is genetically modified. That is the background against which every non-GMO and organic soy claim is made.

India does not permit the commercial cultivation of genetically modified soybean. Indian-grown soybean is therefore non-GM by national regulation, not merely by farm declaration or buyer assurance. This is why Indian soy products carry a non-GM premium into Europe, and why Indian soymeal has a standing position in European non-GM supply — India ranked fifth among soymeal exporting nations, at around 1.11 billion US dollars in 2023.

That is a real and unusual advantage, and we would rather state it precisely than oversell it. The regulation is your reason to buy Indian origin. It is not your evidence. India imports GM-derived soy material in other forms, and adventitious presence can arise anywhere in a chain from shared harvesters, trucks, storage, handling equipment and vessel holds. A regulatory prohibition on cultivation does not travel with a particular container. A test result does.

Organic certification does not give you a non-GMO number

This is the second half of the same argument, and conflating the two is the most common error on this commodity.

ClaimWhat it isWhat it does not give you
Organic certificationA process standard. It prohibits the deliberate use of genetically modified organisms in production and handling, and traces the lot to a certified operation.A measured number. It does not promise an analytical zero and it does not test your container.
Non-GMO claimA threshold claim, answered by PCR testing against a stated limit.Anything about inputs, provenance or certification status.

So ask for two separate things, and specify the second properly. A PCR report is not useful unless it states:

  • The result as a percentage, not simply “negative” or “non-GMO”
  • The method, and whether it is qualitative screening or quantitative
  • The limit of detection and the limit of quantification
  • The threshold you are buying against, stated in the contract
  • The laboratory and its accreditation
  • That it was run on the lot being shipped, not on a reference sample

Confirm the threshold and labelling wording your own market requires with your regulatory adviser — thresholds and the rules for declaring adventitious presence differ by destination and by scheme, and a private non-GMO scheme may set a tighter limit than the law does. We are an exporter, not your regulatory authority.

Food grade and crush grade are different products

“Soybean” specifies neither, and the gap between the two is larger than on almost any other oilseed.

End useWhat the specification turns on
Tofu and soymilkHigh protein; large seed; clear or light hilum for a pale finished product; uniform size and colour; low splits and damage
NattoSmall seed — the opposite requirement; uniformity is critical
Tempeh, miso, soy flourProtein, uniformity and cleanliness; hilum less critical than for tofu
CrushPrimarily oil content; protein matters for the meal side

So specify the end use first, then: protein on a stated moisture basis with the method named, seed size as hundred-seed weight or count, hilum colour, and colour and appearance against a retained sealed reference sample. Add splits, broken, damaged and discoloured as separate lines — on food-grade material these drive the yield and the appearance of the finished product, not just the certificate.

Soy is a declared allergen

Soy is a labelled allergen in the European Union and a major food allergen in the United States. That cuts both ways in a supply chain: the labelling of the product itself, and cross-contact control for other allergens running on the same line. Ask for the allergen management plan and line segregation statement in writing, alongside the organic line segregation records.

The organic paperwork, in three layers

LayerWhat it isWhat to ask for
Indian baselineCertification under the National Programme for Organic Production (NPOP), with lot-level transaction certificates through APEDA’s TraceNetCertifier name and accreditation; the scope on the certificate; the transaction certificate for your lot, not a facility certificate
United StatesAn electronic NOP Import Certificate in the customs system — mandatory since 19 March 2024 under Strengthening Organic EnforcementConfirmation that your supplier and broker both know who files it and when
European UnionA Certificate of Inspection (COI) in TRACES NT, plus certification recognised for your marketThe COI reference for the consignment and the issuing control body

One point deserves extra weight on this commodity specifically. Organic soy supply chains have attracted particular certification scrutiny over the years, across several origins — which is exactly why the generic advice becomes a hard requirement here. Verify the operator’s current status directly with the certifying body rather than accepting a scanned PDF, insist on the lot-level transaction certificate rather than a facility certificate, and confirm the recognition arrangements in force for your destination with your own certifier. A supplier who welcomes that verification is telling you something useful.

And organic is not an analytical zero

Organic certification governs what may be applied. Spray drift and carry-over on shared cleaning, grading and handling lines both produce detections on genuinely organic material, so keep a residue testing plan in the contract even for organic, with the sampling plan named, and ask whether the line also runs conventional soybean.

Origin, season and shipping

Indian soybean production centres on Madhya Pradesh, the largest producing state, with Maharashtra and Rajasthan and smaller volumes elsewhere. It is a kharif crop, sown with the monsoon and harvested from around October into November. Certified organic volume is aggregated from certified holdings, so lot-level consistency, a retained sealed sample and forward cover matter — particularly for a food-grade identity-preserved programme where seed size and protein have to hold across a season.

ItemDetail
Bags25 kg and 50 kg PP with food-grade liner; big bags and bulk where the programme allows
Identity preservationFor food-grade and non-GMO programmes, agree the IP protocol in writing — dedicated handling, cleaned equipment, sealed containers, and documented segregation at every transfer
Container prepClean, dry, odour-free; kraft lining and desiccant on humid routes; previous cargo declaration matters on an IP programme
Customs headingHS 1201 — 1201.90 for soybeans other than seed for sowing. Confirm the eight-digit sub-heading with your broker.

How to qualify an organic soybean supplier

  1. Declare your end use at enquiry — tofu, soymilk, natto, tempeh, miso or crush.
  2. Specify protein on a stated moisture basis with the method, and seed size as hundred-seed weight or count.
  3. Ask for a PCR result as a percentage on the lot being shipped, with method, LOD, LOQ and laboratory.
  4. State your non-GMO threshold in the contract rather than relying on the word “non-GMO”.
  5. Ask for the non-GM origin declaration alongside, not instead of, the test.
  6. Verify the organic operator’s status directly with the certifying body — on this commodity, do not skip it.
  7. Insist on the lot-level transaction certificate, not a facility certificate.
  8. Agree the identity preservation protocol in writing for any food-grade programme.
  9. Ask whether the line also runs conventional or GM soybean, and for the changeover records.
  10. Fix hilum colour and appearance against a retained sealed sample before the first order.

Frequently asked questions

Is Indian soybean non-GMO?
India does not permit commercial cultivation of GM soybean, so Indian-grown soybean is non-GM by national regulation. That is a real origin advantage on the world’s most GM-dominated crop — but it is your reason to buy, not your evidence. Test the shipped lot by PCR.
Doesn’t organic certification already mean non-GMO?
No. Organic is a process standard that prohibits the use of GMOs. A non-GMO claim is a threshold claim answered by testing. Ask for both the certificate and a PCR percentage on your lot.
What should a PCR report state?
The result as a percentage, the method, limit of detection and quantification, the laboratory and its accreditation, and that it was run on the lot being shipped. “Negative” alone is not a specification.
What is the difference between tofu-grade and natto-grade soybean?
Seed size, in opposite directions. Tofu and soymilk want large seed with a clear or light hilum and high protein; natto needs small seed. Specify hundred-seed weight or count.
Who are the biggest buyers?
For the commodity trade, China at around 66 percent of world imports, then Argentina, Mexico, Japan and Thailand. For organic and non-GMO, Japan and South Korea on food grade, and the EU and US on organic feed.
